In the near future, the oceans have risen, causing all land at sea level to be flooded. With the expansion of the oceans, humanity has found a new enemy in Zorndyke. A war has erupted between the surface dwellers and the sea dwellers, and mankind is placing all of its hopes in the new vessel Blue Submarine No. 6 and her crew.
Mayumi Kino is a young, devoted pilot. Her most recent mission is to get Tetsu Hayami to rejoin the Blue Fleet. However, he refuses and angers her, so she leaves. Later, however, the two meet again under more dire circumstances and they start to work together. Even in the thick of battle, however, it becomes clear that they don't see eye to eye

His savior is one of the enemy. As time passes, he begins to understand them. Meanwhile, Mayumi hasn't given up on him. When the Blue Submarine No. 6 finds him, will he be able to prevent more lives from being lost?
Is this the end of the World? The Blue Fleet speeds to Antarctica to launch their final attack on Zorndyke’s forces. It’s a grim solution that no one wants to use, but there are no options left. A full-scale attack begins.
Hayami knows that the mission will end badly, and he and Kino set out to try and talk once more to the enemy. But when they come face-to-face with the man who single-handedly destroyed so much of the world, what will they do?

After surviving another undersea battle with Zonedyke’s forces, the crew of Blue Submarine No. 6 returns to base for repairs. While on base, Tetsu continues to display his trademark lack of concern for authority, and his fighting with Mayumi continues.
Zorndyke interrupts a video conference on war strategy, and his sudden appearance sends the human force into a panic. What cruel fate does this madman have in store for mankind, and has he truly turned his back on his own people? And what is his connection to the denizens of the seas who are at war with the humans?
